A comprehensive understanding of the regulatory mechanisms governing the differentiation of the photosynthetic apparatus is essential for optimizing carbon fixation in the context of rapid climate change. C4 angiosperms enhance carbon fixation through the spatial separation of photosynthetic complexes between mesophyll (M) and bundle sheath (BS) chloroplasts. However, the mechanisms underlying the M- or BS-specific expression and structural organization of photosystem II (PSII) and NADH-dehydrogenase (NDH), respectively, remain poorly understood.
The biogenesis of photosynthetic complexes is a consequence of the regulatory mechanisms of plastid gene expression (PGE). The main mechanisms of gene transcription, mRNA processing, translation and assembly are localized in the chloroplast. Plastid RNA precursors undergo several maturation steps like editing, splicing or trimming. A major step is the processing of the 5 and 3 ends by ribonucleases whose activities are regulated by sequence specific RNA-binding proteins. These intertwined levels of regulation are carried out by a small regulatory proteome of 150-300 proteins localized in nucleoids, the high molecular weight complexes associated to chloroplast chromosomes. The nucleoid regroups a complex array of functions encompassing various RNA-related processes along with ribosome assembly, translational regulation and RNA quality control. The mechanisms that model nucleoid's dynamics and spatial organization remain elusive in the context of C4 differentiation.
Based on bacterial and mitochondrial models. Chloroplast nucleoids could be organized into various functionally specialized complexes, each contributing to different stages of PGE. Although our preliminary data suggest the existence of chloroplast nucleoid RNA granules, the hypothesis of functional domains physically separating different domains of PGE in chloroplast nucleoids remains unexplored. One main reason is the poorly defined ultrastructure of chloroplast nucleoids. The aim of this project is to determine the ultrastructure of specialized intra-nucleoid complexes involved in PGE. The goal of this project is to provide a comprehensive view of how chloroplast nucleoids spatially orchestrate and organize the various stages of PGE. We propose to 1) test the existence of functionally specialized nucleoid sub-complexes and 2) decipher their spatial organization in vivo. To do so, we will use two complementary plant model systems: (i) Arabidopsis transgenic lines expressing affinity- tagged nucleoid proteins involved in various stages of PGE to specifically purify functionally specialized sub-complexes and (ii) Maize, which exhibits specific PGE regulations (see below preliminary data) between mesophyll (M) and bundle sheath (BS) chloroplasts, to map the spatial organization of the sub-complexes in vivo in the context of chloroplast differentiation. Our strategy combines biochemistry, proteomics, transcriptomics and cryo-EM and is structured around 3 main axes: 1: Define the functional spectrum of intra-nucleoid complexes proteomes and their associated transcriptomes. 2: Determine the spatial organization of isolated intra-nucleoid complexes and nucleoids in the context of differentiated PGE of M and BS chloroplasts. 3: Functional Characterization of RNA Granule Components. 1. Determination of the functional-spectra of intra-nucleoid complexes enriched through two complementary strategies. We will use Arabidopsis transgenic lines expressing tagged versions of nucleoid markers involved in DNA homeostasis, transcription, RNA quality control and translation (DNA gyrase, pTAC3, and RPL18; available in the P1 lab and RNase J, PNPase, and RNase E ) to purify the corresponding intra-nucleoid complexes. Condensed DNA and/or RNA organization will be verified for each purified complex in confocal-LM. Their protein composition will be determined by MS, and their associated transcripts identified through nanopore sequencing.
2. We will complementarily use an unbiased strategy where purified nucleoid fractions will be separated on sucrose gradients (or alternatively on 1D-BN-PAGE ). All fractions obtained from density separations will be individually analyzed by MS and nanopore sequencing. Identified complex functions will be inferred by hierarchical clustering of co-migrating proteins and associated RNA maturation events across successive fractions,
